One that comes to mind is the song by Rage Against the Machine at the end of The Matrix, I just like how they mixed it into the final part of Neo flying off.
Wake Up is its name, That movie has a good sound track (Bar the bad Dance Music), Pitty Its such a bad movie.

darn, holden beat me to it. i was just listening to "we'll meet again" and thinking how great it was when kubrick used it in that movie.
last night i was watching repo man, which has an original theme by iggy pop playing during the ending credits.
one that i always found jarring and memorable was george harrison's "dream away" at the end of 'time bandits' [1981]. just seemed kind of weird and cartoonish.
